If the seeking appears to be working OK (i.e., the resulting media is coming from the correct time in the file), but the only problem is that VLC's progress bar is wrong, then most likely this is a problem with VLC.

To be sure, though, why not put your file on a (publicly accessible) web server, and send us the URL, so we can download and test it for ourselves?
